I have a trumpet passage with midi notes that went fine. I can do what I wish with the pitch wheel while playing it back and everything responds well but when I press record and go over the track the notes get muted for some reason.

Anybody know why this might be happening?

Preferences ->Project ->Record ->Recording Modes...

You probably have this set to "Comping" which will mute your previous "takes"... Set it to Sound on Sound... This will allow "over dubbing" with the original material recorded...

Thank you for the tip. I just tried it and the source of the conflict seems other...

Sound on Sound should have taken care of it unless you're also using Punch recording with Mute Previous Takes enabled...?

I'm guessing you are using a trumpet VSTi plugin to playback the midi data.   During playback the plugin is the focus so the pitch wheel controls the plugin.  When you switch to record mode, the plugin looses focus so the pitch wheel no longer controls the plugin.  Switch to record mode and then select the plugin and it should work the same as playback assuming all my assumptions are correct.  :)
