Sometimes I download MIDI files that are not in the right key, or I want to fine tune them by some number of cents.  Does Cakewalk have a way to change the master MIDI tuning?    Is there a way to pitch all MIDI channels up or down by the same amount (except for unpitched instruments like drums, those should stay the same).  If not, maybe a CAL script could do this?

It depends on the synth that the MIDI data is to control.

For instance, if you’re using TTS1, there is an NRPN controller that can control master tuning with cents granularity.  This affects all tracks and parts for TTS1

For other synths, you might be able to map a controller to that synths master tune control.

Transpose can only shift the pitch by a minimum of one semitone. 

The OP requires tuning by cents.  One cent is one one hundredth of a semitone.  The way to do this depends on the synth.
