Cakewalk exporting waves out-of-sync when using certain video files

I can only assume this is similar for compressed video, so the advice above to convert to uncompressed prior to editing would be wise.

I believe what you're saying to be 100% true, but they should fix it! It's ridiculous... they just need to look into it.
